Issues with Neptune ATK!!!

So my ATK was working for about 2 months. Then I came home today and even though both sensors were under water the pump kept pumping. It also still said SWX3_1 and SWX3_2 are one when clearly they are under water. I reset the FMM and trued everything. The I switched the both sensors from port 1 and port 2 to port 3 and port 4 and it worked again. Is my FMM broken? Why does it work on port 3 and 4 but not on port 1 and port 2?

Having had 3 experiences like this and buying 2 FMMs, I believe that the optical sensors were being recognized incorrectly after reboots, and problems may have come from them being autodetected as leak detectors or flow monitors.
