Doesnt removing overgrown chaeto also take out some copepods inside of the algae?

potentially, yes. just like how your filter socks, and skimmer also take some with them. they should be constantly in different cycles of breeding and stages of life. as long as there is a constant source of food for them, and no natural predators you should have no issues

ideally, yes. i would dose after lights out as they are mainly nocturnal unless the type to stay in the water column
