I’ve always heated up water to dissolve certain treatment before administering to my tank. In this case I boiled some water to mix interceptor (milbemycin oxide and praziquantel) before dumping this into my tank. I never thought about this until now, but can the boiled water reduce the potency of the medicine?

Yes, yet can degrade some meds. How much depends on the chemical. I would not heat this one. There is an ester bond that may break.
