So long story short i have a red sea reefer 250 my dad was trying to put a a magnet on the door so they would shut, but he didn't do it right so he tried to take it off with a knife the knife slipped broke through the silicone and water leaking everywhere. Now i got a 40 g breeder I'm keeping my corals in I'm running a powerhead and a in sump protein skimmer but the problem is the protein skimmer is producing microbubbles and they are sticking to my coral frags. I'm worried they will stick to my frags and turn into bubble algae and end up hurting the frags. what should I do ? Turn off the protein skimmer? or keep it running.

I don't think that's how bubble algae forms. One thing that might work is adjusting the power head to help keep the bubbles from sticking/staying on the corals.
