I plan on getting rid of my sand bed in my main display. It is very thin and was just there for looks. I want to get rid of the sand so I can increase flow to help with this bacteria.

Is it safe to remove it all at once and put it in a plastic container in the sump? It's very thin under an inch and my tank is under 6 months old.

I think you'll be ok removing it all at once, but removing small sections at a time would be much safer. If your in this for the long haul, why risk it?
Just out of curiosity though, why do you want to put the sand in a container in the sump?

Just for an extra layer of filtration. Never been sand less before and it worries me lol

I would just get rid of it altogether. The rock you have in the DT combined with a skimmer and regular water changes should be quite capable of supporting your inhabitants for years to come IMO. Like mentioned above though, whether it's in your DT or a tupperware container in your sump it's going to have to be cleaned at some point. GL.
