You really have to run it and see - it depends heavily on your rock layout.
In a vacuum you'd want to run each one independently (which isn't possible) for maximum effect...not sure that's helpful in a real tank though.

I do, because my tank is a peninsula: 36x48. I want 1 pump to be on some time for a clockwise gyre, the other pump on some time for a counterclockwise gyre, and both pumps to be on some time so they meet and flow back down the middle.
Sync only gives you the last condition, and anti-sync only gives you the first 2. So I have them running independently. Long pulses; one goes on and off every minute, and the other every 30 seconds (or something like that). Seems pretty good.
