I picked up a couple of mushroom corals glued to frag plugs - can I just insert the frag plug directly into the substrate, or would it be better if I cut off the frag plug extension and glue the frag disc onto a rock?

Up to you… It will probably stay on frag plug if it’s in a “happy place”…. If directly in substrate it could get turned over if you have hermits, crabs, urchins or turbo snails…
 
Could you break the Stem off, and Super Glue the Frag Plug to the back? This way the Mushroom Coral could, divide and grow up the back glass. Be out of reach of the hermit crabs. BTW, Super Gluing to glass has only lasted a few months, but Super Gluing to the ABS Overflow has been permanent, for me.
