Nano experts please help

Okay so iv had my nano tank up for about 3 months now and everything seems to be going good. One thing i did notice is that some of the corals i bought seem to be fading in color as time goes on. I have read that this may be due to not enough nutrients. I am wondering if i may benefit from taking my protein skimmer out and replacing the 2nd chamber with a chaeto fuge set up to go on at night. Here is my current set up: nanocube 24 with intank media basket in 1st chamber running filter floss up top and chemipure at the bottom, middle is empty for now. 2nd chamber is for my aquac remora skimmer (not the nano, i am worried i am over skimming) and 3rd chamber is just the return. I have a d120 led light and mostly have soft corals, a few favias and goniopora. So would you think i should switch out the skimmer for a chaeto fuge? I also like the idea of being able to culture pods back there. Let me know what you think/ what you would change about my set up.
 
Could be possible. I had a 14 g biocube for a long time and only had a fuge in the center section. How is the goniopora? They tend to prefer slightly dirty water I guess you could say. As I have noticed most my soft corals do.
 
Sorry, i should have also included that. I will test everything when i get home but last time i checked, amonia nitrate n nitrite all at 0. Cal was around 400 and not sure about other params. What factors should i be testing that would affect color?
 
How long have you been using leds?Some coral lose color while adjusting to leds and get there color back after acclimating to the new light

I have two goniopora, one that never looked all that good in my tank but is surviving and another that extends really far and looks nice, but it seems as though the skeleton that is showing is spreading. Everything looks healthy (besides a recent zoa eating nudi outbreak that i think is not under control) just a little less colorful than when i forst picked them up.

Yeah that is another thing that ran through my mind. Iv had leds on the tank since its been up in june. How long would it take for you to see bleaching? The first zoas i put in there seem to be doing fine but are very slowly losig their pop
 
What is the placement of the corals that are fading? Are they high in the tank or mid raneg or low. If they are higher in the tank I would think that it may be an adjustment to LED lighting. If so I would try moving those corals to a lower area and give them time to see if they color back up. Which corals are fading Zoas, favias orgonoiopora
