Need help with removing bioballs

I've got a 29 gallon biocube that I got for a great price, I've since put $500 in modifications and $1,000 in corals. My problem is this, it's got about 50 to 60 [at least] bioballs in the 2nd chamber and I want to remove them and replace with a media basket and refugium but I'm worried that if I remove the bioballs it will cause a crash. How can I safely remove the bioballs? 1 or 2 a ray? 7 it 8 a week or every water change? Help please. Thanks in advance.
 
What kind of rock work do you have and how much?
 
Lots of live rock and sand. I'd say at least 5 gallons worth.. and it's established. About a year old. Here's a picture

Then you have enough good bacteria established so removing the bio balls should not be an issue.

Ok I was just worried about a crash. Good to hear. I may just remove 1 or 2 every other day just to make sure. Thanks for your input
