Did you RTFM? LOL - That skimmer specifically states to run it without the collection cup on for at least 24 hours. More if needed. Personally I would not have turned on the skimmer until the tank at least cleared, if not totally cycled. If it is a new tank and you started with RO/DI water, you don't have much, if anything to skim anyway. Patience, and RTFM!
 
The cloudiness is normal for a new tank. How long since you added water and started the pumps? It can take a few days to a week to clear out.

As for the skimmer, you don't want to run it during a cycle in my opinion.
 
Very nice! No cup on the skimmer too. Watch your return loc-line if you lose power, the tank will siphon back from the level of that output which in your case is a whole lot of water that your sump cannot handle. I put mine right at the surface level so it isn't a back-siphon bomb waiting to go off.

+1 to this.

You can move it closer to the surface and drill a small hole just below the surface in the loc line. This will break the siphon if it does start to drain.
 
Looks much clearer.

When you do your aquascape, make sure the bottom rocks go all the way down to the glass. You don't want to build on top of the sand. The sand can (and will) shift and your rocks will tumble down.
 
Agree with icecool2, put ur rocks all the way at the bottom of the tank and build from there, u might want some nice gobys or jawfish one day
 
The top off water, added to replace water that has evaporated, should be RODI water not salt. Salt doesn't evaporate and is only removed when you do water changes.
