New tank build is done but.........

We put in 80 lbs of new dry rock, moved all the corals, feather dusters and fish in last Saturday (the 23rd), we got our reef cleaner crew which went in to the tank yesterday. We did rinse the rock as directed and I have noticed that our water is not crystal clear when you look from one end of the tank to the other - but this has always been a problem - we took out about 90% of the rock that had all the algae on it - but we have noticed that the water from the RO turns green, its pale and you can see through it easily like looking through a green bottle - any thoughts? We are on a well and we have this whole water system installed and the RO water goes through there before it goes through the RO and then into a 50 gallon black salt container like they use for water softeners to hold the salt, is it due to all the rain stirring up the water table - we have had the tank for 3 years and this is the first time this has happened. We did order Coralline Algea in a bottle + Nitrifying bacteria which will be here this week - any thoughts?
