Is the filter floss holder (made by intank) supposed to sit down in the water? My filter floss stays submerged under water. Am I running the water level in the back chambers too high? Kinda confused

It should be submerged, here is a picture of mine, not too clear but maybe it helps.

Oh okay thanks! Threw me off, I’m coming from a 13.5 Fluval Evo and the top chamber of the media basket on the Evo stays above water, does the filter floss still work relatively well being submerged?

Yes, I would say about 90% of the water draining through that chamber goes through the floss. It collects a lot.
 
Just put the filter floss on the top lip of the refugium by the second baffle. I tried putting one inside the refugium and kep my chaeto from moving around
 
Just the floss holder with some marine pure ball in a mesh bag
Chamber 1 I have the media basket floss on top than marine pure middle and seachem on the bottom. I'm deciding if I wanna double up for the second side or just the floss holder with a fuge basket

Really can't go wrong with either direction but, here is such a thing as too much filtration. Just check parameters in the first week or two and adjust from there. If you're carbon dosing, decrease it to half dose if you're planning on adding the fuge.
 
3 would be nice, but 2 is perfect.
