Is there a way to incorporate a separate tank/sump for a larger refugium for these all in ones? The critters I'm looking at getting eventually will require a lot of pods, and I'm concerned HOB options won't be adequate. I'm currently looking at getting the Nuvo 40.

Absolutely :) You could do a hang on back overflow to a separate tank, then have a return pump the water back into the main tank. Basically set up a sump underneath the main tank :)

They also have a hangover refugium, but that might be to small for a 40

For HOB refugium, makes sure you can account for the weight etc that your glass can handle. CPR is a recommendation.

Nuvo has a new series called NUVO EXT, Same footprint as the nuvo line but with a glass external overflow instead of the Aio baffles, might be something to consider.

As someone extremely new to this, what kind of GPH would be best for a 40 gallon tank with the HOB overflow options? I looked into the NUVO EXT options as Justfebreezeit suggseted, but I was really hoping to just get everything through BRS and they don't offer the EXT.

I have a cheato reactor on my IM40. I actually trimmed the cheato out last night and saw pods crawling all over.

EDIT: Saw your post about BRS not offering the EXT series. Look, we all love BRS and everything they do for the community but there are a couple of other reputable places that I believe are selling them (Marine Depot and SaltwaterAquarium).

Anywhere from 200 to 400 gallons per hour would be fine :)

I'd agree with this. I think people are putting too much emphasis on GPH for their return pump. Jake Adams has been showing a lot of tanks with pretty slow GPH on the return but then they have tons of flow within the tank.
