I just installed it and it is already pulling out gunk, my question is do I turn it off when I feed my clams plankton?

Personally I turn my Skimmer off for an hour during feeding.

You should definitely turn the skimmer off, especially if it's hanging off the back of the display tank. I shut down my power-heads during feeding as well.
