I'm not too sure what the these are.... they started popping up, should I remove them? There is also a black worm that lives in the live rock. It pops out for a few seconds then goes back in. It always comes out of different holes in my rock

Those look like just random little polyps. I doubt they'll hurt anything. Depends on what you wanna do with your tank though. If your going to stock with a bunch of nice coral, might wanna take them out. They might be fast growers. Not sure what the worm is but here's a good site for finding live rock hitchhikers.
