Protein skimmer producing micro bubbles.

I've had my protein skimmer on the tank running well for about 6 months with no problems. I recently aquascaped my tank. The water level in my sump changed because of this and my skimmer didn't work efficiently. I took the skimmer out, and added rock to raise the skimmer's level in the sump. When turning the skimmer back on, I noticed microbubbles coming from it which made their way into the display.
 
One of the first things to check is to make sure that the skimmer was reassembled correctly properly and that all of the connections are tight. What type of skimmer do you have? Where are the bubbles coming from?

If it is on rock the skimmer may not be level. That may cause micro bubbles or maybe there is something trapping gas down there as it passes through the sump. You can create a pretty good skinner stand out of egg crate and zip ties.
 
I cant see how you rearranging your rockwork would change the water level in your sump. Does your sump have a baffle that controls the water level in the skimmer section? I agree that the skimmer might be unleveled with how you have it now or maybe as you rearranged your rockwork you changed or stirred up your water and your skimmer is just doing a mini break in. Instead of propping it up can you close the out feed of the skimmer to raise the level in the skimmer?
