I am setting up a new tank. 20 Gal. Long. The stand I built is not perfectly level. It can rock a little. I bought some 3/4 inch foam board to set the tank on.

Question ?

Would it be better to cut the foam so it is inside the aquarium frame, or cut it so the whole frame rests on the foam ?
 
This sounds like a glass tank. If so, leveling it is very important. As to you question on padding, you should make it so the whole frame rests on the foam.
 
If the bottom of the stand isn't level, put some wood or composite shims under it.

If the tank has plastic trim then you do NOT want foam under it. Rigid foam is used for flat bottom glass tanks, with no plastic trim.
