I run both - some from a manifold and some with their own pumps.

Personally I advice against manifolds, because some media requires adjusting the flow to a certain level, sometimes as a control on its strength like with GFO and Biopellets.

This means that with a manifold, every time you make a change in the flow of one consumer - you also influence the flow in others.

But like I said earlier, I use both and it is manageable.
 
functionally really makes no difference, manifolds can be nice because it doesn't require an additional item plugged in and generally easy to dial in flow w/ a ball valve. most reactors have their own valve so even if you use a separate pump you can dial in flow.
