I would like information about kind of starting over...

I've neglected my tank and I have a lot of algae growing, but I still have snails, a goby and leather coral holding on.

What is the best way to clean up the rock? I want to maintain as much life as possible. Pull out into a bucket of salt water and scrub it?

After the clean up I'll do a massive water change


Any advice would be greatly appreciated.

To preserve as much life as possible, yes, that is the best way. Its not much fun and labor intensive but anything else will kill off more than just the algae.
 
With algae that bad I would even consider chipping off that leather coral and transferring the livestock to the 125g and just replacing the rocks after doing a 100% water change and cleaning the sand thoroughly. The time, effort, and water changes that will have to be done as that algae dies off will probably be more costly than new live rock.

How do you think it would be if I scrub the rock and do a 100% water change on the 29g?

If you want to go through this process look into use of hydrogen peroxide for treating turf algae. @brandon429 has a lot of good info and can probably help you with this process. You will need to remove the rocks, scrub as much algae as possible, and then use hydrogen peroxide to spot treat the algae. You will need to give the rocks a good rinse in fresh saltwater before putting them back in your tank.
