What is the best way to get rid of this stuff before it gets bad. Its in a few spots now and I don't want it to spread any further.

Red bubble algae is hard to get rid of unless you keep a foxface. If you can take the rock out, you can scrub it off and pour a small amount of hydrogen peroxide or vinegar on the spot that it was growing.
