After 6 weeks of running the reactor, my phosphate and nitrate levels have gone too low (0.00 ppm and 2ppm). I found out yesterday when I came home I did not need to clean the glass no more . One of my daily chores over the last few weeks. I have left the outlet openned at 100% to cycle the reactor. But, now adjusted it to 20%. I'm hoping to get the levels up a little ( 0.04ppm and 10ppm).

This is my first time running a biopellet reactor. Any advice to best monitor and tune the reactor? When should I put in more biopellets? Are BRS biopellets the same size as reef dynamics?

You need to set your reactor so the pellets are turning over and not clumping. You can keep an eye on the pellet levels to know when to add more but I don't think you need to with the parameters you mentioned. I believe the pellet sizes are pretty close across the board in size.
