Reef Flux + ATS...questions

I plan on eradicating some algae from my tank (mainly byprosis) and I’m wondering how I go about this with my ATS online.

So I have a few questions:
1-Any suggestions on what most people do when using this produce?

2- Can I keep my skimmer running and just turn it down or take the collection cup off OR do I need to turn it off completely? I struggle with maintaining adequate pH.

3- Will the Reef Flux kill my algae in m ATS?

Thank you! I see that it says to take my ATS offline and sanitize. Do I just let it come back naturally?

The ATS must be scraped to remove the organic mass, and reintroduced into the stream, so that it also suffers the effect of fluconazole and does not store algae spores, preventing them from returning. All equipment dealing with the aquarium should be sterilized or left under the effects of fluconazole, within the sump, so they do not store spores as well.

So I other words I can scrape it clean, let it dry and then reintroduce it DURING treatment to encourage new growth?
