Can I turn off the pump and use the mps butt a surge device or is the apex a better option
 
With ecotech live you can set your pumps up to change to different flow patterns during the day.
 
So you cant turn the pumps off using it
 
Yes you can turn the pumps and schedule a time of day to turn in off if you want to.

What if I just want to turn off the pumps temporarily for just a few minutes? Like during a water change? Can one do this from the app?
 
You can do all that with the apex wxm module as well. If you use the wxm module with apex you can set up a feed mode that will turn what ever you specify off for a given amount of time. So you could tell the apex that Feed C interval is for 25minutes, and then you input a small line of code into which pumps you want shut off when Feed C is active and you're good!

I haven't found a way to turn them completely off, but you can set them to "barely spinning". And they are spinning very very slow. Unless your MP would be out of the water, the "barely spinning" speed will be fine.

In the settings of the app, you can set how long you want the feed mode to be. And to the "barely spinning" speed.

The apex can't access the newer quiet drive MP pumps, so the wxm module won't work with them.

A ReefKeeper lite will simply shut off the power going to PC4 module outlet you have the MP powered up with.

The best thing if you're don't need a controller to control other things, is to just press the power button on the controller for the MP pump when you want the power totally off.

There is no feed mode on the chart/graph page. I only want to run them for 3 minutes every 20 minutes of the day. Is this possible?
Can you put them in feed mode/off from the graph of the reef link page

This is what it looks like in my tank with the MP40QD on each end of my 5' long 100 gallon tank when they are the only thing on. They are on the 50% tidal swell mode.

This is what my tank looks like with only the MP40QDs on in the feed mode "barely spinning" speed.

This is what one of my MP40QDs looks like partially out of the water in the feed mode "barely spinning" speed. Only the 2 MP40DQs are running.
(And the MP40QD is rated at 4500+gph max.)

And the apex sucks. I had the VP of sales tell me, 'we're never going to add that functionality to the WXM, those options would only confuse the customers'.
In reference to Acclimation Mode, Lightning/Cloud percentages, and the Sunrise/Sunset functionality for Radions.

On my mp40qd, (black controller), you just press the 'mode' button for a few seconds until the dial starts blinking white and then it's in feed mode and any other mp pump that's it's either slaved to or slaved to it. Very nice way of putting all into feed mode without having to access an app.
