Reefer 525XL Need a little help

So my tank has been running for about 3.5 weeks. Nitrates are on the way down as we speak, I have my glass covered in what I believe are copepods but they are just to small to know for sure. I do have a skimmer running now because this was water that came out of another tank that was already cycled. little issue im having right now is that after the 3 weeks I still see way to much of the small particles floating around in the DT. Shouldn't have cleared up by now? last night I did added bonded filter pads. I didn't know where to place it so I put it on the crown of both filter pads on the top of the overflow bulk head and at the bottom where water goes to the return pump. am I doing this right? I do have about 30 Lbs of live rock in the sump next to the skimmer. after about an hour I checked the pads in the filter socks and they already started turning brown from the debris its catching. Im still using the big black foam pad that the sump originally came with, am I suppose to keep it in the sump? Shouldn't the filters socks alone be catching a lot of what these pads are catching now?
I still have many more questions but the tank not clearing up is very discouraging and want to fix this soon.
Any advice is greatly appreciated, I hate being the guy just asking how do I do this how do I do that. but I jumped in head first and now I do have a bunch of learning to do.
 
There should be no small particles floating around after a couple of days and yes, the big black foam pad stays where it is, however particles should be caught mainly by the filter socks.

Are you sure your filter socks are not clogged up? On a regular Reefer that's up and running, the socks won't last more than 3 days, at which point the water will bypass and go straight into the sump.
