I currently have an Aquaclear 70 and setting up my Reef Octo 90 HOB. Should I go ahead and remove the HOB filter while the skimmer is breaking in? I plan on adding a carbon/GFO reactor after removal also.

If there's no other filter media I'd say keep the HOB filter. The skimmer doesn't remove large particulates very well. That's why sump skimmers are after the filter socks in terms of flow.

I run both on a sumpless system, as they can both be utilized for different functions. I run seachem matrix biomedia and a bag of chemipure in my hob filter, with a filter pad and a poly filter occasionally. Your protein skimmer will remove undissolved organics but your filter can be used for mechanical, chemical, and additional biological filtration.

Ok well if I keep my AC70 I don't really need a carbon/GFO reactor then. One thing I hate about the filter is if I dont take the whole filter off and clean it when I change the filter pads I get a bunch of nasties dumped into the tank when I turn it back on. I think it comes from the carbon bag collecting debri also. But I don't want to have to change it every week or so when I change the filter pad.
