I am thinking of resealing my 90 gallon before I set it back up. Can I just reseal the sides and not the bottom? It is a reef ready aquarium and do not want to mess with the overflow box.

Not sure I understand what the overflow box has to do with anything, but IME yes, you'll want to completely strip down all the old seals, both inside and any out & redo them all. I resealed a tank, water tested it for 6 weeks and it randomly started leaking; I concluded it was the result of not sealing the bottom seal on the outside. The weight of the rock and sand, which was not tested initially, were the result of the leak.

I just didn't want to mess with that area or the bottom because the silicone looks great. It's just the sides that look bad

It's on the back wall, off center.
