I would provide excellent flow and optimal water quality and hope for the best. It almost looks like an incomplete cloning? You could always try a Cipro treatment in a QT system.

Where both anemones within close proximity of each other?

There are obviously mesenterial filaments showing which is not typical but may be present during an interrupted cloning event.

They were touching and looked like 1 big nem
 
Well the last images looks pretty good. BTA are pretty resilient if water chemistry is in line. I would leave it be, watch and wait and not attempt to feed the anemones for some time.

update: 1 hour of being on the tank, not looking good
 
I would not draw that conclusion based on the couple hours. As I posted earlier BTA are extremely resilient.
 
I had my RBTA get sucked into one of my vortechs maybe a year or two ago. Turned off the pump, ripped the shredded anemone out, and stuck it back in the tank. The anemone healed up after the incident like it never happened. As mentioned previously, they're pretty resilient if your parameters are in check. Give it a few days without any harassment and see if its health progresses or declines.
