Should I tap into the cold water line before or after the water softener?

Also, I just replaced all my filters and membrane. How many gallons am I supposed to rinse through it? And do I do this in the future when I replace my carbon filters or do I only rinse when I replace the membrane?

You should always use softened water to feed a RO membrane, it acts as pretreatment and makes it last much longer and work better. All membrane manufacturers recommend softened water and most will not cover a warranty claim if it is not.
I have posted replacement procedures, disinfection and rinsing many times if you do a quick search it should bring them up.
