I messed up and let water run through my RODI unit when I was flushing it/purging it for 2 days. Stupid question but does that bypass the filter media or did I just exhaust my media and I should buy a new filter kit?

It depends.
do you have tds meters to be able to test your stages?
If you do not have a DI bypass valve, your membrane was likely rejecting a very low % and flowing into your DI canisters as high tds with the flow restrictor bypass open for 2 days.
It may or may not have been enough to depleat them.
