Running skimmer without cup with fluconazole ?

Do you have to a actually turn the skimmer off when treating with fluconazole or can I just remove the cup and let it overflow back into the tank?
I’m treating my 14 gallon in preparation to move everything over to my 50, I have been seeing Byropsis starting to grow and I want to squash this now before the move.
