I have always run my skimmer during cycle, ESP if its a new skimmer bc it will help it break in for when you get your live stock.

I'll second that.
At the same time, if you had some reason for not wanting the skimmer running, it wouldn't hurst anything to leave it off, just get the skimmer as wet as possible (run it and shut it off, tip it over...whatever) and leave it off. Or even run it on a timer so it's off when you need it off if that would help.

Run your system like its been up for a year. No reason not to break everything during cycle.
