Is he new?

No he's not new. I've had for 6 months. I haven't even added any corals, etc. for a month.

I did do a tank upgrade from a 60 gallon to a 90 gallon 3 weeks ago . He has hid out a lot since that tank transfer and I really just noticed the spots.

Any other symptoms to go along with it? If uronema is out ( it should have presented sooner than 6 months), then it could possibly be an injury from the move. Let's see if we can rule out any of the following symptoms:
Heavy breathing?
Lethargy?
Lack of appetite?
Flashing or Scratching?
Red streaks or patches?

Do you have OTHER green Chromis in the tank that may be bullying?

No changes today. I have another green Chromis that has been in there with him since day 1. They used to swim everywhere together.

I added them both at the same time.

I'm going with an injury, whether from the move or another fish. Just keep an eye on him and watch for infection.

Just put in qt yesterday when I noticed spot. Shall I keep there or put back in dt.

Up to you. You can keep him there for a while and make sure that it starts healing without infection. That way he has no competition for food and if infection crops up, you'll be able to treat quickly.
