I just got this skimmer 3 days ago and of course it's still breaking in. My question though is how come whenever there's no water in the collection cup the bubbles overflow until there is. And when there is water in the cup as shown in the photo it seems to be working just fine and not overflowing or too many bubbles?

Sounds like the presence of the foam+water is causing a more airtight fit to the collection cup. Air needs to escape, so this would put some back-pressure on the pump, slowing things down a bit.
