Is there any downside to letting my skimmer run WITHOUT the collection cup? I added a bit of nw rock this weekend along with a lot of gluing of frags. My skimmer is going crazy. Instead of dumping the cup filled with basically water, can I just let it run without the cup for a few days? Or is it better to just shut it off?

There is no problem with letting the skimmer run without the cup for a few days. I would recommend it over turning the skimmer off just for the benefit of gas exchange.

Congratulations on the new rock and frag’s. Everyone loves pictures hint hint.

The one area I would caution you is expect some more salt creep from millions of tiny bubbles popping. I’d check and clean any electrical equipment after your skimmer gets put back together.
