My tank has become overrun with aptasia and bubble algae, if was to remove the all the salt water and refill with plan rodi would this kill off everything?

I dont think so, the spores will live on until they have a chance. going to need advice from someone that had the same exact problem.

they will always be re-introduced somehow, the main pieces of algae will die though, which gives OP a chance to get a fighting start again

You would have to remove everything and clean anyway. The dead loss would cause a major nutrient spike when restarting.
