Stopping biopellet reactor on feed cycle

So..fairly new to biopellet reactors and I should have one going up this weekend.
Getting the reef octo bio-churn 90.

my question during the feed cycle -should I stop the reactor as all the other pumps and skimmer is stopped. I don’t know if the water constantly being recirculated in the sump before the return pump is turned back will be too fortified?!
