Substrate and live rock

Should I have my live rock in my substrate or should it be sat on something above?
 
I have heard to put your rock on the glass and sand around. If you put the rock on the sand and something moves the sand like a snail or goby it can cause it to shift and rocks could fall.

Yup, Neo Jeo is right, i had a watchman and a pistol shrimp and they dug up half the tank until they settled on their spot, if my rocks weren’t on the base half my scape would have collapsed.
 
On the glass if you don't plan of having any burrowing fish. On top of the sand should be fine if you do not plan no having any of those types of fish.
 
So what would be best to stop nitrate leaching between the 2?
