So is there any really reason to have your skimmer first then refugium? Or should it be designed a different way

Great question! By having the skimmer then the refugium then some of the microfauna in the refugium can be pumped into the tank instead of going into the skimmer if it was the other way around. Another approach is to put the refugium on the far side of the pump for lower flow in the refugium, but either way it is typically after the skimmer.
 
I like the skimmer first so it takes out as much bio load as it possibly can before the rest of my sump/fuge polishes off the water.
 
Also guys I have a dual carbon gfo reactor and c02 reactor where should I install the power heads in the sump for the interest to these?
 
If you do chaeto in the refugium, it should go after the skimmer; as it always gets in the skimmer needle wheel. Of course then it could get in the return pump if it doesn't have a filter between the refugium and pump. People say to put the refugium first to feed the chaeto, but I think maintenance is the bigger issue IMO.
 
Skimmer goes first so the gunk coming from the tank is first scrubbed by the skimmer.

So the story goes like this.... socks --> skimmer --> fuge ---> any other bio/chemical media ---> return pump (or two)
