I have a syncra silent 4.0 in my sump. Keeping the sump at the recommended water level there are times when I am getting micro bubbles. Does anyone know of a pump with similar output that is smaller in height or has a lower intake?

Why, are you sucking air in the pump in the sump?
 
First I would figure out how to have more water in the return chamber.

Also you could try and add a pvc 90 on the suction side and point it down, but not so low it can come in contact with the sump bottom.

I think what the issue is, is that I put in a new filter sock that I rinsed very thoroughly, but it still caused my skimmer to go nuts. I dialed down the skimmer and I believe that messed with the water levels in the various compartments of the sump.

That's a good idea bout a 90 degree...I'll have to pull the pump this weekend when I do a partial water change and check it out.
