I just recently lost all but 2 fish in my tank. I started my 100g mixed reef setup on 9/1/21. I believe the fish got ich or velvet and quickly wiped out all my other fish. Once the fish died off the corals started to die one at a time.

Right now the only thing in my tank are two chromis and a few hermits/snails and a conch.

Because of this I have decided to make a qt setup in my garage consisting of 3x 20g tall tanks. Two for medications and fish and the 3rd tank for corals.

My question is about the main display...

Should I pull the inverts and fish and place them in the coral qt and completely start over on the tank?
or
Should I pull the fish and just let the tank go fallow with inverts for 90 days while I qt the new fish in the garage?

My concern is that any diseases will be left in the tank after I qt any fish in the garage for 30+ days...
 
The fish dying shouldn't affect the corals unless there were some other water parameters that went unchecked. Without knowing what you started for with fish, what your tests results were during this time and more details on your setup - it's really hard to speculate what the cause and subsequent issues might have been.

But in answer to your question, if you pull just the fish for tratment and leave the tank fallow for 76 days (I believe) it should be fine (barring anything else going on in the tank).

As @blaxsun said, losing corals to a fish disease outbreak doesn't happen unless the dead fish were left in the tank to decompose, or something like that, which in turn affected the water quality.
