I'm afraid you'll probably end up with them again regardless of how careful you are. I have noticed what seem to be several different types of vermetids in my tank. Some throw out mucus nets anytime I feed or stir up the sand, while others appear to be more benign and just create hard tubes - the second kind doesn't bother my coral at all and in fact, I have seen the thin tubes growing out of a few candy cane polyps. For how invasive these were Im not taking any chances. I will frag the leather and I dont really care about the pulsing Xenia. i guess I can try to save a few snails but im incredibly worried about it. Im not sure its worth the risk.
For the second kind, I just break off the tubes when things start to look too "prickly".
