Ive got a 72 gall with a custom 40 breeder sump, 2 x mp10 and an mp40.

Now the Vertex works great most of the time but when the water column is agitated ie. when the vortechs go into Nutrient Transport mode or when I clean the glass, the foam stack in the skimmer collapses. I would think this is when you want it to collect the most. Is there something I should do? Some sort of adjustment or is this just the nature of the beast?

I have a 60 gallon with 24" Eshopps sump running the 150. The same thing happens to me when I put my hands in the tank and/or clean the glass. I'd venture a guess that the pieces of algae are too large and heavy and collapse the head. Hands in the tank collapse the head sometimes from the oils on your skin. I tried paying attention to mine and the skimmer after cleaning the glass and it seems to go into regular skimming mode after about 30 mins and really pulls some stuff out. Maybe these particles need to break down a bit before they can pulled out? Either way, the skimmer is awesome!

That sux. I would want it to collect more while im cleaning to collect all the floating debris. Oh well...

Anytime you put you hand in the tank or add a new piece of equipment or feed you foam head will collapse. The oils kill the foam head. Its completely normal an normal skimming will start back up shortly after.

+1 Keep your hands out of the tank. Same thing happens when feeding certain foods.
