I have a 28g jbj nanocube and have an mp-10 on it. What is the best wave setting in your opinion and how high are you running the pump?
 
I have a JBJ28/MP10 combo as well. I have mine set on yellow....which I believe is Reefcrest. It's hard to say how high I have it set, because speed varies in reefcrest....maybe halfway up or slightly more. I also have the MP10 low in the tank (no sand) and more towards the front, but your rockwork will help define where to put it:

 
I've got a similar setup with rock work except I have sand so I have it positioned about halfway down the glass towards the front. I'm also currently using the blue setting but it seems to only use constant flow instead of any pulsing.
 
I have 2 mp10s on a 24x24x12 tank....... When I bought the first one I needed to add crushed coral to my substrate so I didn't have sand Storms ever were I would recommend changing substrate or have none so you can really crank up the flow depending on what your needs are for the pump.
 
Yellow could be either Reef Crest or Lagoon. Blue could be either short pulse mode or long pulse mode. After you get it in your desired pulse mode you have to set the pulse length and then the magnitude.

I have a Reef Link so I can run mine in multiple different modes during the day. Usually start with nutrient transport, then Tidal swell, then short pulse at .725 seconds, then reef crest and then Lagoon at night at about 1/2 the magnitude of the rest of the day.
 
My mp10 is set to cycle through different modes. I have a mixed reef and my corals are ovine life. I have my mp10 matched with an rw-4. Plenty of erratic flooooowwww. Oh and i have my mp10 set at 60%. Oh and I forgot to mention this is in a 45 gal cube.
