Haven't ever used the newer wavemakers (have only ever used the old school static powerheads) and was thinking of getting x2 MP40s for alternating pulses on either side of the tank.

Would I need a separate controller for this to happen or do these link together out of the box and I assume through an app and wifi?

No, you don't necessarily need a controller with these so long as you purchase the wireless versions. They can be set to react to one another via a master/slave programming, instructions come with new pumps.
