Yes ideally otherwise it will keep building up.

I used a Python water changer for this exact purpose
 
I did several WC without removing the debris out of the sump. Always felt bad about not cleaning it up and now that I have it clean, I'm much happier. It never impacted my nutrient level though - as it didn't change any when I cleaned it.

I put a small power head in my sump (and I have a tiny RSR170 sump) and found that 'crap' builds up much slower to the point that it's not an issue at all now.
 
I did buy one of these things...used with an MJ-400 I had lying around...worked very well if a tad under powered with that pump.


But, to be honest...waste of money (there's only a few reef things I bought on impulse - this was one of them). Now I have a clean sump and $10 dollar vacuum attachment I'll never use again. If you can't use syphon (I couldn't) just use a cheap pump and cut yourself a piece of tubing.
 
Ok thanks. Next - where id the best place to put the clean water back into the system?
 
Yeah...I have a mesh filter sock. When I clean tank without water change I stuff it with a sponge, clip it to side of sump and direct flow into it.

I don't run socks on my tank, if I did I would direct flow there.
