Ok so I have never used a wave maker before. Last saltwater tank I used the old school oscillating power heads. With the wave maker I'm getting some cool water tornados but I don't want them. Do I have it too high?

Yes. It's too high. It's pulling all the way from the surface. It may cause unsightly bubbles to swirl around tank too, no biggie, just an eye sore. You may want to direct more upward to increase surface affirmation promoting gas exchange as well. Hope this helps.

Well I have 2 of them one at each end of tank both the same height. The other one doesn't do it and I have a section of my spray bar pointed at the surface for the agitation. So should I move it down to blow across the top of the rocks?
Moving it down will remove that vortex pulling from the top. I'm not sure of your setup and what trying to achieve so placement and direction is at your discretion for the flow trying to achieve.
If want to check flow throughout tank, this actually helped me. You can get a little string or "flagging" and tie to a chopstick. Set powerheads where you want them and move the chopstick around the tank and see if the flow blows the string around. If you find a dead spot where it just droops, could then adjust as needed till comfortable with setup.
