So my yellow clown goby is looking weird. It is looking discolored. It's personality is still there for the most part and he is actively swimming like normal and eating well. What is causing this?

Do you have a serpent star?

No I do not.

This is what is in my tank:

Fish:
2 Percs
3 Banggai
1 Green Clown Goby

Inverts:
1 Blood Shrimp
2 Peppermints
1 Emerald Crab
1 Arrow Crab
2 Turbo Snails
Handful of Nassarius snails and hermits

Corals:
2 Hammers
Torch
Scroll
Toadstool
Candy Cane
Green Slimer
Setosa
Handful of zoas/palys

I would say something is bullying or munching on that fish, the caudal fin looks tattered.

No, it doesn't really seem to be raised, more on the fuzzy side I guess. And Tahoe, I am relatively new to the hobby, but I have not seen any aggression towards him at all and it has been over 60 days since I added any fish (3 banggais) why would it start now all of the sudden?

As fish matures in a system some become aggressive. Your Cardinals are a good example, typically once they mature and pair up the third wheel may become the victim of aggression. The same transformation will happen with your clowns. That is not Lymphocystis, I have never seen a case with lesions covering the main body. Keep an eye on your arrow crab especially if its getting large. As this point you could try some Melafix.

well now that you say that, the arrow crab was added about 10 days ago. Maybe that is what is causing the problem. Should I see if it gets better, or should I remove the arrow crab?

Clown gobies perch and sleep within the rock, this leaves them open to crabs, serpent stars, predatory worms.....
Every Arrow Carb I have had got large fast, was always foraging for food, obnxiously hungry all the time. They are great for keeping the bristleworms in check but I would not put it past one to try to capture a smaller fish. If you have a sump move the carb there or re-home. Once it starts to steal food from corals you'll probably want to re-home it anyway.
