What should I do?

I have my fish in qt right now and I'm treating with furan 2 and kanaplex for a bacterial infection that was eating away at his skin. It occurred to me that the filter I have on the qt contains carbon and was probably sucking a lot of the medication out. I already gave him 3-4 doses of medication and I still have that filter in. If I cut the carbon out of the filter would that be alright? Also he isn't completely healed up so could I give him some more meds since the carbon took away most of it to begin with?
 
I use filter floss to keep the water clear in my QT, any fish store should have it. Just remove the filter pad and replace. I won't comment on medications because there are people that know a lot more than I.

I actually already dumped out all the carbon in the filter. It was really easy. I didn't want to take the filter out altogether because I wanted to have some kind of biological filteration since I seeded that filter. I have him some more meds and it seems like the filter didn't suck it all up so quickly.
