I have a few sps that I bought, placed them in certain areas that I wanted. Within the last week or two, i've noticed some have morphed to a different color. I had a blue mili with yellow polyps, now its more like a dark green. I have 15K kessils on my tank, what can I do in the future or anything to prevent these color morphs? Should I have acclimated the frags the lower part of the tank first and keep moving them up higher until they get use to the LED's? Or is there nothing I can do no matter what?

Usually you want to start at the bottom and slowly work your way up to its final place. Especially if the lighting changed where it came from to led. Remember that it will also take awhile to regain its color. Fragging lighting water quality etc etc.

Some corals just look different under LED, Halides, and T5's. That being said I got a light blue acro that turned gren and purple as the nutrients rose.

High phosphates tend to turn acros green, and wild colonies often turn turquoise after in captivity.

Is it a wild piece? A lot of wild colonies will morph. While morphing is usually not what anyone would want, it is better than them dying off. I go with aquacultured pieces. They have a much better track record in captivity, and usually maintain their colors.
