I have a ceramic frag rack and I have a large aptasia on it. I don't want to use Kalk past on the rack because I use it for all of my new frags. But can I just take it out of water and let it dry out for a day or so to kill the aptasia and then put it back in or will the die off cause issues?

My suggestion would to pull the rack, kalk paste it. Let is dry for a couple of day, Rince the area with hydrogen peroxide and drop the rack back in the tank. Using kalk paste is not going to hurt the frags, but by removing and then pasting you almost 0 chance of it spreading if you miss.

From what I understand you will need to put the rack in a zip lock under water because I think they will shoot spores when leaving water

Just take it out and kill the aptasia, This will not cause any problems with your tank.
